Checking AC/heat air quality

Hey all, I was wondering if there is a way, or best way , to check air quality from the ac/heat recirculation. We recently added AC to our heating system and i wasnt too happy with the company who installed it, they had really good managers but the people doing in the install were fast and sloppy... Anyways. Recently we have been dealing with some coughing/respiratory issues with the family. It could be having two toddlers just means constant colds but i want to check all avenues. Also we accidentally left our daughters window open and she didnt wake up coughing. We normally run the furnace fan 30 min an hour through out the night to keep the c02 levels down.
